Mine does that, Is it an E36 coupe?

I usually just leave the door open, And just push the little microswitch on/off a few times on the striker and it eventually gets to the top and works as normal.

Hold the button down for five seconds might work or disconnect the battery again for a few mins and see if it resets it

If it's an E36, it could be the Comfort Relay, which controls the windows and sunroof.

Located behind the glove box, it's a light blue coloured relay.

Part should be available new from the Main Dealer.

Not sure what car you have so that's just a stab in the dark from me.
